#3 is my favourite. It makes the logo nicely stand out from the header A few comments though:
- In all mockups the header and the link menu have the same base colour. What about tune down the header background to make the menu stand out?
- The buttons in the right column are very subtle. What about adding a 2-3px stroke around and/or use a stronger background colour (in combination with a tuned-down header).
- I'd recommend not to have a gradient in both header background and link menu. It should be kept in the menubar though.

I like Design 2 better, but i have to agree with the "not so professional" comments.

Like Mike pointed out, the Mozilla website is a good example to look at.

I like the way the main page has very few and to-the-point information, but some things (like the colors) aren't helping.

The first thing i'd suggest is to remove the "ballon" behind the top links (Home, FAQ, etc...). There's too many ballons already (in the buttons).

Those top links could be normal-sized links, or to put it in another way, "plain boring" links. You don't need everything in the page to get attention. The buttons are getting the attention, alright; the rest of it could be a little more "cooler".

About colors: in my opinion, the buttons' colors aren't good. I don't think they send a good message to the Autopackage public (read: not only newbie users, but also corporate users, and developers). It's too colorful.

I'd use only shades of blue in the buttons (the blue tone should be based in the package icon). They could all have the same kind of blue (instead of 3 different colors), and change (to some other shade of blue) on hover.

(or perhaps shades of yellow instead of blue... the same yellow it's in the package icon)

And finally: about the gradient effect in the banner... i believe it would be better if it was a more "soft" gradient. That is: the current banner is like 90% blue, then (very) suddenly it fades to white. I'd make that transition veeeery slowly, starting at the very top of the banner, and only becoming totally white in the very bottom of the banner.

Sorry if some things i said don't make sense, i'm very asleep now |-)
